We would like to add a HTML section to each of the journal articles in our past journal issues - specifically to the article references (currently only available at the bottom of the articles PDF file) - including DOIs to the items on the ref. list. Is there are way to do this - eg Create a fully customization journal section in OJS 3.0.2 & omit some of the required fields such as Abstract and Author - and to be able to just have a free text HTML section?

It sounds like you need to do some custom theming and construct your own article view template. The PKP Theming Guide provides information on how to do this.
