I’m setting up an academic journal (only review workflow, we have a site) in which each issue is edited by two editors. For this we create call for papers. Is there a way to ensure that during the submission phase the author can choose which call for paper to participate in, so that the article only reaches the editors of that call for paper?

Directly there is no way to automatically assign an editor to an issue. If you can get help of: there is a possibility to automatically assign an editor to a section. That is the only way. Like having a special section that represents the issue or something like that.
