My Journal Manager role is totally empty, but users still have full access to everything.
Is this correct? Or should they not get access to anything?

Roles are customizable, so you can create any role, e.g. might editor but give to it no power in role tab.
You need check which is role of those users you want revogue some access and edit it to match your privileges criteria or change your users role.

I wish to assign my software developer a role in which he/she can upload or edit a manuscript but they do not have control to other contents in the website. Can you suggest me?
