This looks like a permissions problem. Are you sure that your web server can write to the directories in question?
Doesn’t look like it can write to /home/wxnsgxmy/public_html/mediterraneanjournalscom/files/journals/1/articles

Please look very carefully at your error message. The problem isn’t with the “articles” folder, the problem is with the file here:
/home/wxnsgxmy/public_html/mediterraneanjournalscom/files/journals/1/articles/534/60f60a4411487.pdf
So this is probably something you need to fix recursively in the entire files/ directory. Just correcting the permission on the articles folder is not enough. I’m not how you’d do that in your web interface, but from the command line you’d do something like:
chmod -R 755 files/journals
Where 755 is the mode. 755 may not be the mode you should use here, typically you want to make this as restrictive as possible and so it depends on who owns the files.

Okay, so like I said, 755 might not be what you need. It entirely depends on who owns the files, who the web server runs as, and (possibly) other security considerations in the installation. Try this:
ls -ld /home/wxnsgxmy/public_html/mediterraneanjournalscom/files/
And you’ll get the owner and the permission on the top level directory for your files_dir.

okay, so what this is telling us is that the root user owns the files directory, and no one else can “write” to it. I suspect the other directories below this are also problematic. The other thing I will mention right now is that it is generally a bad idea to have your files directory inside of your web root for security reasons.
But anyway, what needs to happen now is that you need to change the ownership of the files directory, and sub directories, to the user your web server runs as. You should find that out next. It is probably ‘nobody’ or ‘wwwuser’ or if you’re using php-cgi or php-fpm it may be someone else entirely. Examine your process list using the “ps auxww” command.

Okay, so you probably want to make your files
/ directory (and directories below it) owned by your wxnsgxmy
user. It looks like your installation is using PHP-FPM and because I suspect everything is owned by root now (did you run the upgrade as root or chown it in some way?) your user cannot write to where it needs to.
chown -R wxnsgxmy /home/wxnsgxmy/public_html/mediterraneanjournalscom/files/
If this fixes the problem you will also want to do this to your cache/ and public/ directories as well.

Without having shell access to your server (and I don’t want it) debugging this is completely blind. I’d recommend reaching out to your host support at this point. I’ve tried to help here, but I clearly don’t have all of the information I need to provide you with the best advice.
That chown command shouldn’t have taken down your site. What I suspect happened is you’ve cleared your cache and OJS can’t write to it, so it’s also encountering permissions issues and can no longer compile templates. There will definitely be errors in your log for this.
